Before selecting among institutes, you should decide which branch to opt for. As per the question asked, you must have an interest in both EE and CSE at the two specified institutes.

Considering the above points, it can be deduced that EE at NIT Hamirpur is a better option, having a better college reputation and good campus life.
If you are an undergraduate student then you must stay at the hostel. Not only in IIIT Vadodara but at any institute students stay in a hostel. If you have a guardian living in a city, then you can stay with them after informing your institute. But it is up to the institute whether they give you persimmon to live outside campus.
You need not worry about the hostel as it is well equipped with all the facilities. It is advised to live there because even if you are not living in a hostel you have to pay the hostel fees.
You should go with IIITs in any case as they are the better choice. You will be studying with some of the top students in the country who have managed to secure a rank under 35000. You will be exposed to a great study atmosphere and competition.
You cannot get this sort of exposure in local private colleges (with some exceptions) where several students get admission through management quota. Most of them are also from rich and well-to-do families who are just looking to secure a degree.
To be honest, you cannot compare an institute of national importance with a state-level private college. You should not underestimate the academics of colleges due to the absence of a permanent campus or infrastructure.
A lot of the students from these colleges have a really good caliber and the potential to gain international recognition without the support of the college administration.
Supplementary exams are not compulsory for anyone at IIIT Vadodara. Only if you fail in a particular subject or if you miss the end semester exam of a subject, then you have the option of taking it.
This is a new method of passing a subject which has been introduced by authorities in which you can give the supplementary exam in the subject which would change only your end semester exam marks. Remember that you will still need to score the overall minimum passing marks in the subject. If your combined total of marks even after the supplementary exam is lower than that, you would have to repeat the subject next year.

The only drawback at IIIT Vadodara is that there is no permanent campus, which will be built soon. Also, the 32km distance between campus and hostel is tiring.
It all depends upon you, how you want to make your future and what amount of hard work you are willing to put in. I can give you some information regarding NIT Hamirpur, as my brother is a student there.
Every college has its advantages and disadvantages. The same is the case with NIT Hamirpur. Though the college is situated in a very beautiful place with a welcoming infrastructure, the environment is also very appealing but it lacks industrial exposure that is one of the major disadvantages.
